Depletion of RARalpha prevents ATRA-induced autophagic flux in SKBR3 cells. LC3B western blotting and quantification of the autophagic activity in control and RARalpha-knockdown SKBR3 cells upon treatment with 1 uM ATRA for 2 days in the presence or absence of BafA for 2 h at 200 nM. Human cervical carcinoma (HeLa) and Mouse Neuroblast cells (Neuro2a) were treated with (+) and without (-) 50 uM Chloroquine overnight. Whole cell protein lysates were prepared in 1x Laemmli sample buffer and approximately 10 ug of each lysate (NBP2-49689 and NBP2-49688) was separated on a 4- 20% gel by SDS-PAGE, transferred to 0.2 um PVDF membrane and blocked in 5% nonfat milk in TBST. The membrane was probed with 2 ug/mL anti-LC3 (NB600-1384) and 1 ug/mL anti-alpha tubulin (NB100-690) as a loading control, and detected with the appropriate secondary antibodies using NovaLume Pico Chemiluminescence Substrate (NBP2-61915).

Western Blot: LC3B Antibody - BSA Free [NB600-1384] - Metformin treatment increases cisplatin effects; (A) MDA-MB-231 & Ca Ski cells were either left untreated or treated with metformin or cisplatin alone or metformin in combination with cisplatin for 15 days. HeLa cells were fixed in 4% paraformaldehyde for 10 minutes and permeabilized in 0.5% Triton X-100 in PBS for 5 minutes. The cells were incubated with anti-PGC1 alpha Antibody NBP1-04676 at 2 ug/ml overnight at 4C and detected with an anti-rabbit Dylight 488 (Green) at a 1:1000 dilution for 60 minutes. Nuclei were counterstained with DAPI (Blue). Cells were imaged using a 100X objective and digitally deconvolved.

Analysis of a FFPE section of mouse prostate using rabbit polyclonal PGC1 alpha Antibody at 1:200 dilution. The antibody generated an expected strong nuclear (punctate in some cells) and a weak cytoplasmic staining in the glandular cells lining of tubule-alveolar gland.

An intracellular stain was performed on A431 cells with PGC1 alpha Antibody NBP1-04676 (blue) and matched isotype control NBP2-24891 (orange). Cells were fixed with 4% PFA and then permeabilized with 0.1% saponin. Cells were incubated in an antibody dilution of 1.0 ug/mL for 30 minutes at room temperature, followed by Rabbit IgG (H+L) Cross-Adsorbed Secondary Antibody, Dylight 550 (SA5-10033, Thermo Fisher).

<b>Biological Strategies Validation. </b>Vehicle or RU 486 (5 mg/kg) injected mice were presented with/without corticosterone (10 mg/kg) for 3 days. HeLa cells were fixed for 10 minutes using 10% formalin and then permeabilized for 5 minutes using 1X TBS + 0.5% Triton X-100. The cells were incubated with PGC1 alpha Antibody [NBP1-04676] at a 1:200 dilution overnight at 4C and detected with an anti-rabbit DyLight 488 (Green) at a 1:500 dilution. Alpha tubulin (DM1A) [NB100-690] was used as a co-stain at a 1:1000 dilution and detected with an anti-mouse DyLight 550 (Red) at a 1:500 dilution. Nuclei were counterstained with DAPI (Blue). Cells were imaged using a 40X objective.

Cells were incubated in an antibody dilution of 2.5 ug/mL for 30 minutes at room temperature, followed by Rabbit IgG (H+L) Cross-Adsorbed Secondary Antibody.

<b>Genetic Strategies Validation. </b>Western blot shows lysates of A431 human squamous carcinoma parental cell line and PGC1 alpha knockout (KO) A431 cell line. PVDF membrane was probed with 1:1000 of Rabbit Polyclonal PGC1 alpha Antibody (Catalog # NBP1-04676) followed by HRP-conjugated Anti-Rabbit IgG Secondary Antibody (Catalog #HAF008). Specific band was detected for PGC1 alpha at approximately 105 kDa (as indicated) in the parental A431 cell line, but is not detectable in the knockout A431 cell line. This experiment was conducted under reducing conditions.

(a) Western blot of protein extracts from optic nerve & retina of control (lanes 1–4), MHV-A59 infected (lanes 5–8), & MHV-A59 infected + SRTAW04-treated (lanes 9–12) mice. Average levels of SDHb measured by Western blotting (n = 4/group) showed a significant (*p < 0.05) decrease in protein extracts from optic nerves (a,b) & retinas (a,d) of MHV-A59 infected mice 7 days post-inoculation, compared to control mice. Staurosporine-differentiated RGC-5 cells were cultured with or without 500 μM H2O2, & with or without 0.25 μM RSV for 24 h. Flow Cytometry: FoxP3 Antibody [NB100-39002] - An intracellular stain was performed on SK-MEL-28 cells with NB100-39002 (blue) and a matched isotype control (orange). Cells were fixed with 4% PFA and then permeabilized with 0.1% saponin. Cells were incubated in an antibody dilution of 2.5 ug/mL for 30 minutes at room temperature, followed by Rabbit IgG (H+L) Cross-Adsorbed Secondary Antibody.

Immunohistochemistry-Paraffin: FoxP3 Antibody [NB100-39002] - Tissue section of human tonsil using 1:200 dilution of rabbit anti-FoxP3 antibody. The staining was developed with HRP-labeled anti-rabbit IgG secondary antibody and DAB reagent, and nuclei of cells were counter-stained with hematoxylin. This FoxP3 antibody generated an expected and a specific nuclear staining of FOXP3 in a subset of cells which are potentially the Treg cells.

Immunohistochemistry: FoxP3 Antibody [NB100-39002] - Antibody was tested in mouse spleen using DAB with hematoxylin counterstain.

Cells were fixed with 4% PFA and then permeablized with 0.1% saponin. Cells were incubated in an antibody dilution of 10 ug/mL for 30 minutes at room temperature. Both antibodies were conjugated to FITC.. Using the FITC format of this antibody.

Total protein extracts prepared from cells incubated for 24 h in those conditions were subjected to Western Blot analysis. Protein expression levels were assessed for phosphorylated or total forms of PERK, eIF2 alpha & for CHOP, BiP, XBP1-s & XBP1-u proteins. Efficiency of rapamycin to inhibit mTORC1 pathway was also checked by immunoblot with phosphorylated & total forms of p70S6K1 & 4E-BP1. alpha -tubulin was used as internal control. The cells were incubated with anti-RBFOX3/NeuN Antibody NBP1-77686 at 1 ug/ml overnight at 4C and detected with an anti-rabbit Dylight 488 (Green) at a 1:1000 dilution for 60 minutes. Nuclei were counterstained with DAPI (Blue). Cells were imaged using a 40X objective.

Flow Cytometry: RBFOX3/NeuN Antibody [NBP1-77686] - An intracellular stain was performed on U2OS cells with RBFOX3/NeuN Antibody NBP1-77686AF647 (blue) and a matched isotype control (orange). Cells were fixed with 4% PFA and then permeabilized with 0.1% saponin. Cells were incubated in an antibody dilution of 5 ug/mL for 30 minutes at room temperature. Both antibodies were conjugated to Alexa Fluor 647.

RBFOX3/NeuN was detected in immersion fixed U-2 OS human osteosarcoma cell line using Rabbit anti-RBFOX3/NeuN Affinity Purified Polyclonal Antibody conjugated to Alexa Fluor® 488 (Catalog # NBP1-77686AF488) (green) at 10 µg/mL overnight at 4C. Cells were counterstained with DAPI (blue). Cells were imaged using a 100X objective and digitally deconvolved.

Immunocytochemistry/ Immunofluorescence: RBFOX3/NeuN Antibody - BSA Free [NBP1-77686] - Double immunofluorescence indicates that NF-kappa B & CCL5 were co-localized with microglia, astrocytes, & neurons in the ipsilateral L4–5 spinal cord on day 7 after CCI.NF-kappa B (green) colocalizes with Iba-1, GFAP, & NeuN (red) in laminae II–III of the superficial dorsal horn (A). CCL5 (red) co-localizes with Iba-1, GFAP, & NeuN (green) in the medial superficial dorsal horn (laminae II–III) (B). Immunohistochemistry-Paraffin: TRF-2 Antibody [NB110-57130] - Analysis of FFPE human breast cancer tissue with rabbit polyclonal TRF2 antibody at a dilution of 1:200. The staining was developed with HRP-DAB detection method and the counterstaining was performed using hematoxylin. This TRF2 antibody generated an expected nuclear signal in all the cancer cells and the stromal cells. In the tested section, only a subset of myoepithelial cells showed positivity for this protein.

Immunocytochemistry/Immunofluorescence: TRF-2 Antibody [NB110-57130] - NIH3T3 cells were fixed in 4% paraformaldehyde for 10 minutes and permeabilized in 0.5% Triton X-100 in PBS for 5 minutes. The cells were incubated with anti-TRF-2 Antibody NB110-57130 at 2 ug/ml overnight at 4C and detected with an anti-rabbit Dylight 488 (Green) at a 1:1000 dilution for 60 minutes. MxIF of a developmental TMA including embryonic stages (E14, E16, E18) and postnatal stages (P5 and P20) was performed using sequential application of directly conjugated antibodies to detect multiple markers of tissue structures and cell types on the same tissue sections. Analysis of rat heart cells lysates (lane 1) and 0.2 ug of purified laminin protein from mouse EHS sarcoma (lane 2) Laminin Antibody [NB300-144] recognizes 3 laminin isotypes: alpha 1 (440 kDa), beta 1 (220 kDa) and gamma 1 (220 kDa). Also recognized is a laminin binding protein at 120 kDa in both rat heart lysates and purified laminin protein. Since this protein always coexpresses with laminin this crossreactivity is irrelevant. A surface stain was performed on HeLa cells with the Alexa Fluor 647 conjugate of Laminin Antibody [NB300-144AF647] (blue) and a matched isotype control (orange). Cells were incubated in an antibody dilution of 2.5 ug/mL for 20 minutes at room temperature. Both antibodies were conjugated to Alexa Fluor 647.

$Western Blot: APE Antibody (13B8E5C2) - BSA Free [NB100-116] - XPF is epistatic to APE in the gemcitabine resistance. The expression of XPF and/or APE was suppressed by siRNAs in HeLa cells & the cellular sensitivity to gemcitabine was examined. XPF- or APE-suppressed HeLa cells (closed square & closed triangle, respectively) showed sensitivity to gemcitabine. Cosuppression of XPF & APE (closed circle with dashed line) resulted in the sensitivity to gemcitabine similar to the sensitivity induced by the suppression of XPF or APE individually. A control siRNA (siControl) was used as a control (open diamond). Three independent experiments were performed & averages of surviving fraction are plotted. The error bars show standard deviations. The differences in the gemcitabine sensitivity between the control cells & the cells treated with siXPF, siAPE, or siXPF+siAPE are statistically significant at 10 nM & 50 nM with p<0.05. The western blots showed a significant suppression of XPF (more than 95%) & ~75% reduction in the expression of APE with the siRNA treatment. The cosuppression experiments with two siRNAs, siXPF & siAPE, resulted in similar levels of suppression of each protein induced by individual siRNA (more than 95% reduction in XPF & ~85% reduction in APE). $Western Blot: APE Antibody (13B8E5C2) - BSA Free [NB100-116] - Gemcitabine-induced recruitment of XPF to chromatin depends on APE. HCT116, APE-suppressed HCT116 (HCT116 shAPE), & XPF-deficient HCT116 (HCT116 g4-10) cells were treated with 1 μM of gemcitabine & chromatin fractions were isolated in the indicated time. The presence of XPF & APE was detected by western blots. The asterisk (∗) shows a cross-reacted protein with the anti-XPF antibody. Histone H2AX was used as a loading control. Gemcitabine-induced recruitment of XPF to chromatin (lanes 1-3) was compromised in HCT116 shAPE cell line (lanes 4-5). The chromatin-bound APE is not changed by the gemcitabine treatment (lanes 4-6, Supplementary Figure 5). A signal of XPF (and APE) was normalized with a signal of H2AX in each chromatin fraction using ImageJ software. Then a ratio of chromatin-bound XPF with gemcitabine to XPF in control was determined & depicted as bar graphs. Three independent experiments were performed & averages of the ratio at indicated time points were plotted. The error bars show standard deviations. Only the difference in the chromatin-bound XPF between chromatin from control experiments & chromatin that was incubated one hour with 1 μM gemcitabine is statistically significant in HCT116 (p<0.05).
